From what I've read in other forums you'll need to first create a backup file in case none of this works:
1. Make sure your contacts in whatever program you're syncing your contacts with does not have duplicate contacts.
2. Connect your device to the PC > Desktop Manager v.6, and go to Device > Delete Data.
Find the Address Book database on the device and delete it.
3. Resync to the program where your contacts are. (Only do this if all of your contacts are in this program!)
4. Using Desktop Manager, edit the sync settings to make sure you are alerted to any sync conflicts, so you can decide whether the conflict is approved to sync or not.
5. Set your BlackBerry Address Book > Options to not allow duplicate entries.@jforce1

There is an app called Contacts Cleaner, available in the BR sofware store.

A little pricey at $2.99 for something which, ideally you only have to use once but I bought it and it is effective.

At the time I had contacts sync enabled for only one of my 6 email address, I enabled it for the others and there were quite a few duplicates. I found it helpful that it didn't delete but rather gave you the option to merge, and if I recall, it also performs a backup of your syncs so that you could restore the duplicate if need be (could be wrong). I haven't run it again in several months so I'm speaking from memory. Definitely found the duplicates though.

What happened right before you got the duplicate contacts?
BBM > Apple's millions.

So, I apologize. It does not actually backup the contacts and it merges all duplicates, rather than give you the option of case by case.

You could also try MiQ. Believe the website is http://www.miqlive.com. Free OTA PIM backup. Download the BB version in AppWorld. You can also edit your data from the website and it will sync to the phone.
